Can I have shopping cart without...

the WebSite Builder?

One of my customers thinks they only want the shopping cart but not the WebSite Builder.

How would I go about installing just the cart functions and link to their website?

The cart is linked to with this: yourdomain.com/shopping/start.php

If I install Soholaunch in the html folder, then won't it overwrite my current website pages.....? That is what I am trying to figure out how to avoid.

Potentially...

An easy solution is to create a subdomain such as store.yourdomain.com, you can then install soho there which is effectively the folder public_html/store/ and everything is separated nicely.
